“I beg you... please start the conversation by making the context clear.”

Haruhi has just announced that she wants a mysterious transfer student. Kyon's request makes the conversation funny by refusing the premise that her wishes arrive with instructions attached. He has to establish what problem she thinks they are solving before he can disagree with her solution. The exhausting part is being made to supply both halves of a conversation.
“Maybe the kid's dad got relocated because of work.”

Haruhi treats a transfer soon after the school year begins as inherently suspicious. Kyon supplies a parent's employment as an alternative explanation. His skepticism is useful here because it offers a competing cause, rather than merely sneering at hers. Mystery loses its authority when an ordinary explanation is allowed into the room.
“Then I guess we'd better not try to do that, right?”

Nagato puts the possible environmental consequences hundreds or thousands of years away. That delay could give Kyon an excuse to ignore them, yet he abandons the weather scheme. His casual phrasing deserves some credit: he accepts a limit without needing the consequences to become a personal emergency. The baseball complaint ends with better judgment than it began.
“You praising me won't make me any happier. All it will do is make me think you've got something up your sleeve.”

Koizumi offers praise only after Kyon says he deserves some. Suspecting an ulterior motive then feels less like perceptiveness than an impossible condition for recognition: the compliment must arrive, but the person giving it must somehow escape suspicion. The joke lands at Kyon's expense. His skepticism is doing the petty work of keeping him dissatisfied.

His protest exposes the price of being the person someone difficult will answer: everybody else can congratulate themselves on inclusion while making one classmate maintain it.
