“Well, the morning always comes again.”

Shirley offers this to Lelouch without knowing what he is to her. Earlier in the same episode Mao walks her back through the harbor night: Lelouch unconscious and revealed as Zero, Villetta about to take him to Cornelia, and Shirley shooting her to stop it. In the conversation that follows, she cannot remember why she came out, and in the second series she tells him plainly that he made her forget everything. So the comfort comes from the person whose memories he took, and she can give it only because she no longer carries what he did. Her next speech almost says so in her own terms: maybe it was something she wanted to let go of. A sentence that sounds like greeting-card optimism is, in context, a symptom, and it works on him anyway. He thanks her.

“Lulu... I'm glad we can talk at the very end.”

Shirley Fenette, Code Geass Source / locator: R2, Episode 13 (The Assassin from the Past). Shot, speaking to Lelouch. Wikiquote · Transcription

Lelouch answers that it is not the end and takes out his phone to call a doctor, and the scene is usually read as his grief against her acceptance. It is more pointed than that. She puts her hand on the phone to stop him, and her next speech explains why. Since her memories came back, everyone around her has been lying, and she wanted to be the one person who was truthful to him. Naming the end is the first act of that truthfulness, and his denial is one more kind lie in the world she has just described. The man who has spent two series editing what other people know tries it once more, on her, and she declines it. Her last conversation with him is the only one in which she is the one correcting the record.
